Both Usmar Sadiq and William-Troost Ekong scored for the Eagles to gift them their third successive victory.
Nigeria have now won three successive group games for the first time since 2006 with a similar face on the touchline.
Coach Augustine Eguavoen led the Eagles to a three straight win in the group stage in 2006 and went on to win bronze for the three times AFCON Champions.
Nigeria is yet to know their round of 16 opponents and are hoping to do better than their third place finish in 2006.
